The line from Gospel Oak to Barking, due to reopen at the end of February, will face further closures in the coming months.
The upgrade work will see capacity on the line double with the addition of four-car trains and the complete electrification of the line. Network Rail blamed an incorrect design for overhead cable supports for the delay.
This means parts of the line will be closed on weekdays and the entire line will need to be fully closed for extended periods, though no dates have been announced.
Transport for London has said it will be seeking compensation for the delay and extra closure.
